So I guess my initial reply addresses the problem you describe:

I have

xxxx - episode 1
yyyy - episode 2
zzzz- episode 3

This is how MR and XBMC shows it.

However, you want it to show up as

yyyy - episode 1
zzzz - episode 2
xxxx - episode 3.

Corect? If now, please give me an example.

Because the files are in the order they are meant to be viewed in. Renaming the files might be fine for short series out of order like Firefly, but for longer ones aired out of order, or out of order on the dvd, or where the tvdb has just kind of gone wacky on; splitting a single aired episode into 3 seperate episodes, its not terribly feasible.

Id be interested to see how you are going to do it. I can't wrap my head around how that would affect incorrectly identified episodes due to the ordering differences at the moment though. Meaning, MR thinks that S1E1 of firefly is the Train Job, when it should be Serenity. So "The Train Job" nfo is attached to the Serenity media file. :shrug: maybe its just too early still for me to think properly.

This makes sense but requires changing an entry in the nfo file (the sequence is in the nfos). Let me see whether I can squeeze this in somewhere although I am spending all my free time on this YAMF thing atm. But it might only be a slight change. I am thinking about dual pane drag-and drop reordering (take episodes from the left and reorder them to the right. I'd probably leave the names of the files alone (or you'll wind up with a mess should you toss the nfo files and have to rescrape). Still,e ven with the old sequences in the movie names XBMC should recognize the new ordering from the nfo.

I'll see what I can do. Might not be the weekend, maybe sometime during next week...

Is there any way to have Media reader use the dvd order for a series instead of the aired order? There are many series that have different orders on the dvd than the aired orders. And sometimes the DVD orders are the order they were meant to be watched in (Firefly comes to mind) and other times the tvdb has split some single episodes into multiple parts when they are a single episode on the dvd (Garfield & Friends, for example)
